Many genetic/genomic disorders are caused by genomic rearrangements. Standard methods can often characterize these variations only partly, e.g. copy number changes. Neuronal intranuclear inclusion disease (NIID) is a progressive neurodegenerative disease that is characterized by eosinophilic hyaline intranuclear inclusions in neuronal and somatic cells. Repertoire Builder (https://sysimm.org/rep_builder/) is a method for generating atomic-resolution, three-dimensional models of B cell receptors (BCRs) or T cell receptors (TCRs) from their amino acid sequences. In this chapter we review publicly available methods for modeling biocatalysts. Practical guidelines are emphasized rather than step-by-step details. In addition, concrete examples of difficult modeling cases are used to illustrate the importance of using biochemical intuition when interpreting results.
